Every month we look at thousands of books and reject many of them because of damage. Proper storage and handling of your books will prevent most of the problems which include but are not limited to:

Mold & Mildew

Dampstaining

Foxing

Cocking or Distortion

Discoloration

Insect Infestation
The basic rule-of-thumb for book storage and preservation to my mind would be "If you are uncomfortable in the existing environment, so are your books." In otherwords, don't store your books in the hot attic, damp basement, cold garage, barn, etc.
Another source of problems is dust left untouched for years...it actually stains and causes permanent damage; so give them a quick swipe with your Swiffer occasionally.
Light is always a problem and causes premature fading of book spines and dust jackets. Be careful of the positioning of your bookcases and shelving to avoid direct sunlight on the contents.
